Your question leaves a lot for interpretation. Your company may have a policy already in place that covers this situation.
I'd suggest you find out.
If your 'discomfort' with your manager involves harrassment, sexual or otherwise, and your manager is involved, then the HR manager is the place to go, if not your manager's boss. If it involves something not specifically protected under federal or state laws, you could be placing your job at risk.
Be very careful about calling something a 'right' in the workplace. You want to consult an attorney familiar with the federal labor laws, and how your state enforces policies in your area. Some things can be very unfair in the workplace, and still not be against any kind of law. Others, like racial and sexual harrasment or discrimination can be grounds for both civil and criminal actions.
