There are a lot of 'check writing' software solutions available. Intuit (Quickbooks) seems to have to most complete set, and I've used them in the past, but most major accounting packages will have many of the same features.
Check with your bank for their referrals. They'll have vendors that they have experience with, and can provide answers that will meet your specific needs.
Keeping your 'check writing' secure is a little different from keeping your checkbook secure, but the principles are the same. Restrict access to the machinery, and I strongly suggest that any machine that has your accounting/money management software on it either be disconnected completely from internet/network access, or very strongly protected with firewalls, etc.
I've never had any problems with integrated 'check writing' programs, but there are horror stories. Get the best advice you can from your bank.
